I think I found one that is a tie.
Rebel Yell. Original by Billy Idol (with guitar by Mr. Steve Stevens) and remake done by Children of Bodom.
John Lennon's Imagine is so much better than A Perfect Circle's version.
The Honeydrippers (fronted by sexy Rock God Robert Plant) version of Sea of Love is way better than the orignal by Phil Phillips & The Twilights. Tom Waits version is well, Tom Waits version.

Take on Me - Originally performed by A-ha, their version was totally blown out of the water by Reel Big Fish.
I'm not a big Dylan guy, so I have to agree with Hendrix's rendition of All Along the Watchtower (special mention to DMB, their live version is awesome as well).
Twist and Shout - Originally performed by the Isley Brothers, but pnwed by a little known British band called The Beatles.
Hurt - Originally performed by Nine Inch Nails, and while I appreciate that version for what it is, Johnny Cash's rendition is so hauntingly soulful that I can't help but call it the better version.
Ring of Fire - On the flip side, Social Distortions version of this Johnny Cash classic is the better version, in my opinion.
Where did you sleep last night? - Originally an old-school blues song by Leadbelly, this became Kurt Cobains swan song when Nirvana covered it during their Unplugged session.
Baba O'Riley - Originally a song by The Who, revived by Pearl Jam in the 90's as an awesome cover. I like both versions, depending on the performance. Also covered by Pearl Jam, Rockin in the Free World by Neil Young, Pearl Jam's version is at least on a par with the original, depending on what you're looking for.
I Want you to Want me - Originally by Cheap Trick, the Letters to Cleo version is much better.
I could go on and on, just some of my favorite covers...

Guns N' Roses had a couple good covers, Knockin' on Heaven's Door was pretty good except for the stupid phone call conversation half way thru on the album. Live and let die was also a good cover, imo but better than original. They also did Sympathy for the devil which doesn't compare that great to the Stones version. Ain't it fun and Since I don't have you are both decent covers off their last album the Spaghetti Incident? which was all covers.
