I think you should have opened with a raise pre-flop. Besides that though, I probably play it the same way.

raise pre-flop, don't know how you don't with KJ suited on the button, bet the flop if checked to, check the turn and fold the river obviously.If your bet into, then it's a lil more tricky, depending on who it is, if it's a good player that will 3 bet with any piece on a ragged flop, your better off calling than raising, otherwise you can raise and take the free card on the turn.

just to be devil's advovate...why not bet the turn here? you have fold equity. you can take down the pot now, and if you get called you still have about 15 outs. checking after the flop raise may show a good drawing hand, but a hand with nothing yet (which is exactly what he has). I think most decent players will bet into you on the river if they have anything after you check the turn.

betting the turn is fine as well, it depends on your opponent really. Some opponents I'll bet the turn against and others I'll check. If it's a calling station who I know will call, I'll check the turn and save myself bets if I miss. If you raised pre-flop, it's generally a good idea to bet the flop and the turn just in case your opponent called with 2 overcards on the flop. A good player will recognize you doing this though and check-raise the turn with any pair, so your forced to throw more bets in the pot while your behind. The thing is in a headup pot, any pair is likely to call you down if no paints fall, so bluffing the river is just not going to work most of the time.

While I agree with your analysis, this is a .50/1.00 game, so I think it's reasonable to assume that players at this level are probably not playing at that level.The only mistake I see in this hand was limping (which has already been mentioned numerous times). FWIW, I would have taken a free card on the turn. Reason being that (absent a read) opponent is likely a calling station who caught some piece of the flop. It's obvious that the opponent hit his flush on the river, so a fold is correct.
