You've shown no aggression in the hand, and he could see this as a sign of drawing to an A or K, or that he can push you off a Q (um, he might think you're weak/tight).
I would have c/r'ed the flop, but how it's happened, I don't see how you can fold here.
Let's see:
villain pf: standard raise to .90 (ok, a lil less than 4x bb, i think this is fine in .10/.25NL)
villain postflop: both players check to him, he makes a pot sized bet. A little too big to be a continuation bet, so I'd say he DOES have a legitimate hand. He COULD be potting it w/ AA or KK or AQ in fear of you drawing to the flush, or a pair under Q thinking someone who hit the Q would have bet it.
villain on turn: Why would he put you all in when the 3 comes, unless he's trying to steal it here? It isn't a scare card whatsoever (how many times are you gonna have the 3 there..?)
Then again, maybe he put you all in there because he KNEW you had the Q, and knew you would put all your money in, and he'd scoop the pot w/ KK or AA.
I think you have to call. Because of how you played the hand, you walked yourself into a corner. On a flop like this, i would either lead out having hit the Q, or C/R, to see where I am, but barring how you played the flop, gotta call on turn.
